New Zoysia sod has been down two months
Mushrooms are actually beneficial and help break down decaying matter. Unless they present an issue, it is usually recommended to leave them be.
If you don't like them, you need to take a look at their growing conditions compared to yours. They like cool, moist soil.

Treated with Scott's DiseaseX. Seems to have stopped disease. Grass is growing in middle of ring but very flat to ground. This grass(?) has rhizomes. Was told it is a weed by a lawn company and should be replaced with plugs. Could it be zoysia and I just have to be patient for it to grow taller to become even with the rest of the lawn. There are quite a number of spots which would be very expensive to plug. Please help me. This problem took hold while we were away for the summer. Have been dealing with it since mid Oct. Thank you.
It does look like brown spot. If you have the disease stopped, proper mowing, watering and fertilizing will help it to grow and fill in again. It does spread by rhizomes and some consider it invasive, so it shouldn't take long!

After our zoysia sod was in place for 30 days, we had some nut sedge penetrate it. I was informed that ortho nutsedge killer could be sprayed on the sedge without harming the zoysia. This was bad advice. The sprayed sedge died, but now we have about 30 spots in the lawn where the zoysia is either dead or distressed. Picture attached. My questions, will the zoysia eventually cover these spots? Or do I need to use zoysia plugs or re-sod those areas. Thank you.
The zoysia should spread out and fill in those areas.
It seems that when I spray my geo zoysia with glyphosate that is creeping outside of its contained area that it takes several applications to kill it. Can I use this directly on my lawn to kill unwanted weeds? Maybe when it is dormant?
I don't recommend it, in the off chance that it hits a weak patch, but it could take out some of the easy to kill weeds with a weak application. Spraying during dormancy may not be a terrible idea, either.
It is best to get selective herbicides for the particular weed in question, though.
I planted my zoysia grass in patches on September 21 and it was fine. But since then it hasn't spread out evenly and there are lots of big brown spots on the lawn. I used organic fertilizer and DAP while planting it.
Was the grass kept moist while it was growing? That can be a factor. You will need to reseed the large areas. The smaller bare spots should fill in. Here are general lawn care tips:

Confusing when people say "brown" do they mean beige/yellow? Should I fertilize now? expect rain for 2 days?
Ideally, you will fertilize between each season. You can get away with once per year, though. It isn't going to be picky about when, but won't use it much during dormancy.
If you are going to fertilize before a rain, then make sure that your feed is granular. This will ensure that it makes its way into the ground, slowly, with each rain.
