    I would avoid the use of chemicals in the garden if possible, especially if this is going to be used for vegetables or other edibles. Instead, you should consider laying down landscape fabric or mulch to keep down weeds. Additionally, by using the Roundup, you may be killing your newly planted seeds as well.

    I would apply it before. Also keep in mind that you will need to let the soil sit for 1 week (2 if you can) to let the Roundup break down so that it does not kill any new plants you put in the soil.

    Well you don't want it to be close enough to touch the plants for sure. One way to alleviate this is to create a shield with cardboard that you can place in front of your plants to keep the grass/weed killer from getting onto them.

    Your problem has two aspects: the tree seedlings, and the tree(s) that drops the seedlings. Can you eliminate the parent tree(s).
