We live in Jacksonville and there's been no rain the past two weeks. I've been taking care of my mom's garden (I have very little plant knowledge) and she gave me a watering schedule to follow which was watering every other day. She has this 3 year old fig tree/plant(?) that is starting to yellow. I'm not sure but does it look like I've been over-watering it or under-watering it? Thank you.
Figs only need water about once a week, so I'd say they are being overwatered. Yellow leaves indicate stress, and it's important to determine what is stressing them. This article should help:

Or should I wait? Thanks. Both trees have borne good fruit in the past. Small but good tasting. I put the trees in my garage during the winter and water every month or so. Too many branches are blackened and have no sign of life, not every tiny green sprouts. Will I harm the tree if I cut away the dead (I mean dead) branches to increase the good branches getting good nourishment? Thanks.
You are right. You can prune away dead or diseased branches as soon as you see them at any time of year.
The pictures of leaves with fruit are attached herewith
This article should help identify them:

I have a lot of figs this year however they are very small. I have not used any fertilizer all these years but maybe that's the reason why they don't grow big as they should. Someone said they need calcium, anyone out there can help with a good advice.
The recommendation for fertilizing is to top dress around the roots annually with compost. If growth slows or leaves turn pale, treat with 10-10-10 fertilizer. I also included a link to an article about small fruit. Hope it helps!

Hello, My fig tree is growing but I am not sure why some of the branches have not started growing any leaves. There are shoots coming from the bottom. Any advice would be greatly appreciated.
It would seem that your Fig has died back to the root. This can happen in areas that are slightly too cold for the tree.
Mulching heavily in the winter, or applying a burlap coat through winter can help.

I have bought this Chicago hardy fig tree about two weeks ago and transplanted it to a container. When I got it, it had only two leaves and is now growing more. I water it regularly depending on how the soil feels. For the last two days, I have noticed that some leaves have drooped. They have small brownish specks, and wondered if it was fig rust. But can’t be sure. We did have particularly hot/humid two days. I live in Ottawa, hardiness zone 5A.
That is Cercospora! This can be controlled, relatively easily, with fungicide sprays and good sanitation.

Unfortunately, your photo did not come through. There are many fungal or bacterial diseases that can cause tree death.
In the meantime, this articles will help you to diagnose some of the more common issues that can plague a Fig tree:
