I have a 4 year tree that fruits. But the fruits suffer from Rhizopus rotting. I have pruned to let more air and sunshine in. There are now a number of small fruits appearing. Do I need to cover them with a paper bag? If so when?
If there is already an infection, then wrapping them in with it will make the issue much worse! I would recommend treating with fungicides before you do anything else.
With proper treatment and maintenance after, it will be unnecessary to cover the fruit. Should you choose to put a paper bag around them, make sure that there are no signs of disease left.

My Jackfruit plant was planted in 2018 April, the first year the plant grew drastically and is little over 6 feet, but after that I don't see any growth plus the leaves always turn brown like shown in the attached.
This appears to be a severe magnesium deficiency. They will require quite a bit of magnesium along with their fertilizer routine.

I have grown jackfruit from a pit for 1.5 year. A week ago it started to have yellow ends of leaves, I have no idea what is it. I water it regularly, just a little, to keep it moist but not wet. The second plant (photo enclosed) seems to be ok, I plant them at the same place.. Thanks for answer, Lenka
Have you read about the long taproot? I can't see how deep your pots are but you might check that out. I also would remove the affected leaves in case it's a fungal issue. Too much or too little water could be an issue as well. These articles should help:
