A few things can cause the scarring and markings. If it is windy when the fruit are young, this can mark the young peppers a bit and then as they grow, these small marks get larger. Sunscald, where the peppers are exposed to intense sunlight, can do it as well. Anything that causes the fruit to rub against something and get small scratches will do it too. The growth inside, does it appear like another small pepper inside? This is normal is is caused by fused blossoms which peppers are prone to more than other vegetables.
