What could be eating my garlic roots? (not gophers)? What can be done organically to remedy this?

There are a wide variety if critters that could be doing this, everything from voles to mice to other rodents.

You may want to consider taking the same steps that you take to protect flower bulbs from these animals. This article refers to flower bulbs, but it would also pertain to garlic:
