My brother stored his squash in the basement, where they turned orange. They smell alright and look alright when you cut them, but are they safe to eat? He is very sick and wants me to cook and puree’ them to freeze.

Perfectly safe. This is just their full ripe color. They normally are not sold this way, but they are safe to eat.
