I did prune tree in late winter, also the tree is still producing flowers along with file fruit

I don't see mention of the specific fruit tree, but I can give you general information that should help. It could be a combination of care, environment, pests and disease, even pollination. The tree may need fruit thinning. If the tree bears more fruit than it can develop, they will be smaller.
