Been seven years since I cut back further than a foot.
You can do some aggressive pruning, but it will require doing it at the right time. I would also do this over a week's time, so as not to shock the shrub. This article will help: https://www.gardeningknowhow.com/ornamental/flowers/gardenia/when-to-prune-a-gardenia.htm
could it be to much watering.
It could, absolutely, be overwatering. You should only water when the top two inches of soil are completely dry.
It can be safe to use a light fungicide, but if you are in doubt, then there is a safer alternative.
Wettable sulfur will kill of most infections in soil, but can be a little acidic for some plants. So it should be applied with dolomitic lime. This will keep the pH of the soil stable, as well as provide calcium and magnesium back to the soil, while the sulfur kills the infection.

My gardenia has two main branches at its base. One main branch and everything that sprouts from it is almost completely dead. What should I do?
This is likely a severe fungal infection.
Make sure that there is plenty of drainage in the pot, and if there is not, then you may need to drill more holes.
For treatment, since this is in container, you can make up a mixture of 2 cups of peroxide to about a 1/4 gallon of water. Water this in and it should start to recover in a few weeks.
Alternatively, wettable sulfur and dolomitic lime can also take care of the issue.

Should I proceed with cutting back, although it is now October? How close to the ground should I cut it? Could I divide this bush and plant half on another side of my house?

never had this in the fall before.
Without a photo and description of growing conditions, soil and water management practices it's hard to determine which of several possibilities could be contributing to the chlorosis (yellowing).
Nutrient deficiencies and water issues (too much or too little) are the first suspects.
