shrubs/plants in tree well

Will planting shrubs and perennial plants close to a tree (or in the tree well) do any harm to the tree?

Yes, you can plant them around the tree. Many plants are grown this way and most are perfectly at home beneath trees. I would suggest planting them carefully though, so as not to damage any of the tree’s root system and allow a couple inches of space between the plants and the tree trunk. For shrubs, I would plant a little further away.
