Propagation and stratification of bonsai.

My bonsai instructions say to propagate my seeds in pots of peat pellets inside a plastic sandwich bag for 14-21 days then put plants in fridge to stratify for varied times according to seed type. Anyway I have 2 seedlings sprouting during propagation. I’m assuming these don’t go in the fridge to stratify, so what do I do? Please help before they die off.
