Q.ponderosa pine

My ponderosa pine just got neglected watering and when I did pull out the pot, there is no drainage and bunch of rootlets are black and rotten. It is 2-inch diameter trunk, 14 inches high. I trimmed the rotten roots and planted it in bonsai pot, shallow one. I read facts but I need to be sure how to save it from dying. Symptoms now: needles are short, and the apex branch dying.
