Mexican lime tree

I grow the tree in a large container. During the winter all the leaves fell off even tho it was covered. New growth is coming at the bottom. Should I cut the branches back to that point?

Spring is a good time to prune, prior to blooming. Certainly prune any dead branches from the tree.
