Gardening Know How Questions & Answers - https://questions.gardeningknowhow.comould I worry about those bugs also infesting my veggies once I remove the shrubs? I want to save as much of the soil in the flowerbed as possible (it’s really big!) and add some compost and topsoil. I’m worried I might have to clear out all the existing soil to get rid of the pests excreting honeydew.

I wouldn't say that! It sounds like aphids, which has many treatments. Once you get rod of these, the sooty mold will subside as well.
