Q.Help, Patio Containers Are Becoming Overcrowded

What is the best solution to this as the summer progresses? To continue pruning them, or should I separate them and repot them? How do I protect the plant from damage during the repotting process?

Pruning them should invigorate them and keep their growth in check. Also, some patio plants need to be cut back or they will go to seed, such as the older types of petunias. If they were overplanted to begin with you may want to remove some of the plants and repot. Retaining as much of the root as possible and keeping them watered will help prevent transplant shock.
