If these are annual plants it wouldn't hurt to cover them if temps are in the 40s. If they are perennial flower plants they should not need to be covered. I would worry about the excessive rain and the soil not drying out, which can lead to root rot.
If these are small containers, and the soil is not drying, you can lightly work in some perlite to help drainage, or you can repot in fresh soil with about 1/3 perlite added. If they are large containers, you can still work in some perlite. It's OK to leave it mostly in the top inch or two because it will work its way down during waterings.
