Does my pile of compost need to be covered all the time?

There are many different systems for creating compost, some of which require a covered pile, and some of which don’t. While you should probably go with the instructions for the system you are using, if you understand the reasons for what you’re doing, there’s no reason you can’t experiment with different methods.
