Can I prune the Plum Tree down to the trunk?

Can I prune the Plum Tree down to the trunk and treat the trunk and cuts with fungicide and save the tree? Do I have to wait for winter? I had this tree clear of knots this spring, but now it is covered in knots. Even new shoots on the lower trunk have knots. I am very sensitive to fungus and toxic fungicides so I sprayed all the trees with Theives soap this spring. This tree is touching a cherry tree. I am hoping to keep this from spreading to that tree. There is fruit on the plum tree, but a lot of it is falling off. If any of the fruit survives to ripen, is it safe to eat?

I would wait until the fruit is off the tree and then you can prune as per the link below.
