My butternut squash looked so healthy and big but I didn’t know I was supposed to thin them out. Is it too late?

Yes you can take some of the plants out, but only cut the stem at the soil level. Do not attempt to pull up the whole plant. This will damage the roots of the plants that you intend to keep. As long as you cut, and don't pull, then it would help them to get the nutrients and light that they need to finish.
