    This sounds like "shot hole disease". In this fungal infection, leaves develop brown spots that fall out and leave holes, as you describe. Fruit production is also inhibited.

    These articles describe control options for this disease. Some fungicides are not available in all states, so check with a local university extension agent or at your garden supply store for what you can use.

    If the trunk is partially hollow this can be problematic. Keep a careful eye out for insects and diseases.
    Let the damage heal on it's own.
    Over time if the tree continues to grow you can prune to help balance the growth.

    Fruit Trees can be started from a cutting or grown from a seed. You may want to start a new tree from either a barefoot or a 1 to 3 year old tree.

    Peach seeds also require cold stratification, or storage in the cold to mimic winter, before germination. The 3 weeks the peach was already in the fridge will probably work for this:

    The ants are likely attracted to Honeydew, or the secretions of other pests on your tree.
    Treat the tree with Neem Oil.

    You will need to winter over your Peach Tree in a place that it will receive cold temperatures below 45 degrees F and just above 32 degrees F.
    These temperatures will need to be consistent, as Peach Trees need 500 hours of chill time.

    A garage or shed can work for your tree. I would add some insulating material around your pot, since your tree is still quite small.
