What is the rusty orange fuzzy fungus appearing on about two inches of the end of each stem on a Mandevilla? Is it a fungus or pollen? If it is fungus, how should I treat it? The plant is otherwise very healthy producing lots of shoots and flowers.
Likely you are describing Rust disease.
You can remove the diseased leaves and dispose of. Treat the plant with Neem Oil.

I have a mandevilla in a hanging basket and I need to repot into a bigger pot. It has grown up around the basket chain. How is the best way to do this without upsetting the vines?
When the plant is done blooming you can cut it back to free it from the pot.
Pruning can help the plant.

Why do some of the leaves on my Mandevilla turn yellow and fall off? Plant is under a cloth gazebo with eastern exposure, gets morning and late afternoon sun.
Yellowing leaves can indicate a watering issue, to much or to little.
Proper lighting and even insects can also be causes.

Is the mandevilla vine evergreen or will it be bald during the winter? Mine will get morning sun up to about noon. Is that enough?
They are usually grown indoors unless you live in a warm climate. If temps fall below 50 F., they should be overwintered indoors. This article should help you with its care: https://www.gardeningknowhow.com/ornamental/vines/mandevilla/mandevilla-plant.htm

Will mandevilla flowers stay on the plant through the winter if I bring it inside the house or do they fall off when the cool weather hits?
They don't keep their Blooms throughout the Winter. They go into dormancy during the Fall, and if you try and keep it from going into a Dormant Period. You won't be seeing any blooms throughout the Winter, even if the Foliage is growing.
Last winter I brought my 2-year old Mandevilla inside the patio. Now through this year I transplanted it into a rope tub sized pot. Now that the roots are becoming increasingly in size, would it be possible for me to plant it before the fall and kept plenty of mulch to protect the roots? Would it survive a winter in Zone 6?
Your plant is beautiful.
Unfortunately your Mandevilla will not survive in temperatures below 50 degrees F.
