You want the soils a bit moist but not real wet for germination. If you do put them in direct sunlight, keep a close eye on the soils moisture as letting them dry out just once after germination can cause problems. I also recommend purchasing a soils moisture meter/tester as they are great for monitoring soils moisture in a the areas of the soils planted.

Yes, you will want to cut back the dead plant material.
You will need to wait and see how the plant responds as damage can take days to appear.

I would not recommend sitting the germination cells into a tray of water.

You can water them from below, then remove that water.

Here is an article that will help you.

Each of the seedlings should have 6 true leaves before transplanting to new pots.
Desert Rose do better when they are more root bound so do not choose to large of a pot. A pot size that is 6 to 8" in diameter.
Choose an unglazed pottery or clay pot as this will help the soil dry out between waterings.
Fill the pot with a good quality potting mix--you can mix a potting soil with equal parts of cactus potting mix.
Gently remove the seedling and place the seedling into the new pot.
Firmly press the seedling into it's new soil mix.
Water lightly but make sure the soil is moist and not soggy. Root rot will take over quickly, so do not over water.
Keep the pots in a warm location- 75 to 80 degrees F, do not allow the plants to be exposed to temps below 40 degrees F.
Full sun location with at least 8 hours of sunlight.
After you began to see new growth you can a balanced fertilizer application ever couple of weeks until it flowers.

Buds dying off could be due to watering issues, lack of sunlight or even disease or pests.
Check the soil to make sure it is not remaining to wet between waterings. Soil should be of a good draining mix of soil and sand.
Full sun location is needed to make this fussy tropical plant happy!

Check the branches. Do they snap or break off?
Scratch the bark. Live stems will show green.
Desert Rose are hardy in zones 10-11.
Are you growing in these warm zones? If you are in a colder region, this plant will not winter over outdoors.
